Specifically, I'd like to know what you think about the flop raise and the fold on the river. On the flop I was trying to represent the made flush. Was my bet too weak?

A grain of salt: I'm pretty inexperienced, so use that when determining the usefulness of my advice.
I'd guess he had A and something else (his call on the turn tells me he was on a draw), so I like your fold on the river. Most people had folded before him, and he was in the SB so he would be out of position regardless of who called him, so he was either stealing or he had a good hand. Hard to tell without knowing his table image. So going into the flop, he could have anything, now that I think of it.
Your raise on the flop coulda been stronger, but if he had the A he probably woulda stuck around for about any bet except maybe an all-in attempt. Considering your hand, though, I don't think I would've bet more. You want to get away cheap if he reraises or a 4th spade shows up on the turn. Since he called, you can be pretty sure he's on a draw.
So, imo, your bet on the turn should've been stronger. You had hit a set, and he'd not really telegraphed the nuts flush, so you might've done a better job of souring the pot-odds for him. And even if he had the flush, you had 10 outs, or a 21.74% chance of improving to either a full house or 4 of a kind which makes a strong bet worthwhile, imo, considering he had all but told you he was sticking around to draw out on you.
You definitely made the right play on the river.

i think the flop min-raise is ok because it is very confusing on a mono-tone board, that way you can set yourself up for a steal.
But once you hit the nine, pot is ~900TC and you have roughly $900TC and you bet 400TC. so villain will be looking at 1300:400 and getting a decent price. Since i play cash games, this is 3/4 - pot bet for me (depending on villain's willingness to call) but in a case of tourny (avoiding marginal situations, conserving chips) somebody who plays those more can explain the benefits of a smaller bet.
Summary, your turn bet is too small and I'd fold flop barring any reads.
Just to note, you don't have the 9 which makes moving forward in this hand even worse.

After making a set on the turn, I am all in. It is too early in the tourney to screw around trying to milk out an extra 400-700 in chips. Either check/fold and dont commit any more to this hand, or if you are going to wager that he doesnt already have a str8 or flush, go all in.

A quick read - he raised from the SB, so what hands are you putting him on? Could he have a mid pp (8s or Ts)? I doubt this because he should have bet the flop harder to chase out flush draws. If he has the flush (or is on a high flush draw), I like the flop bet from your opponent. It's not too big to chase anyone out. I think a bigger pp would have also thrown out a higher bet to kill the flush draw hands.
So, he was on the draw ... if he had it, he would have check-raised the turn. I sort of like Dave's advice, but do you really want to listen to a limit player?!
