Are there any guidelines regarding players who stack their chips in a way as to make their chip total impossible to read? Like people having high denom at the bottom of the stacks or hidden in a big pile of chips etc.
I've bumped into a couple of ugly situations regarding this and wondered what is considered etiquette/ruling on the issue?

as long as the chips are clearly visible, i don't think that the order/organization matters much. he must give you an accurate count if you ask, though.

I'd consider any attempt to obscure the amount of chips you have to be poor eqituette. Some tournaments and house rules explicitly state that your higher denomination chips must be visible.
