I checked the river obviously because I was afraid of the boat, should I have made a bet there? I felt like if he called my raise with the two pair, he definitely would with fives full.

Nothing you can really do here...maybe bet your draw on the flop? Of course, a nine high flush isn't the greatest either. Lower flush draws are extremely vulnerable in multi-way pots. Proceed with caution with hands like 98s with more than 1 or 2 players in the pot with you.

make sure u dont call a bet on river unless u have solid read...which u didnt in this case

Could have played it a little more aggresively on the flop and won it there I guess. But it's not like you had much to go on at that point either. You played it well though; a lot of people would have gone broke or at least lost a bunch on that hand.

You did about all you could. That last 5 hitting was just bad luck, but you didn't lose any more money there, so checking was the right move (I am surprised he didn't bet at it).
My strategy is that when the board pairs on the flop, I bet at it (nothing big, maybe 1/2 the pot or so) if nobody else has yet. Usually the first person to bet when the board pairs takes the pot down there. If you get raised, then there is a good chance he had the Q or a better flush draw and you can easily lay it down.
In this case though, I think checking was good because it got you the free card to hit your flush.
