I am trying not to be results oriented in this case, because if you play it the way I suggest, you wouldn't have won as much money, but gotten much more information.
1. I would have check/raised the flop about $1.50-$2. You have two pair, but they are small. Villain raised Preflop, but you cannot assume he was on an 8 or a Q. Let him make a continuation bet and then come over the top to try and take it down there. If he calls your raise, you may be beat, but might have bought a free card on the next streets.
2. Since you bet out first on the flop and Villain just CALLED, I would be inclined to think my hand is good right now. I would fire a pot sized bet on the TURN, and I don't see Villain calling unless he has you beat. Going by your line on the turn, I would for sure check/raised him on the turn because his small bet smells like weakness to me.
3. Your river play was fine, but like I said, if you played it like I would have, I don't think you would have seen the river.
Just my $.02

Turn bet would have scared the hell out of me unless this guy liked making post oak bluffs. turn bet tells me I'm beat, in fact destroyed, maybe even drawing dead.
At that point you have to consider if want to call .40 on a 5% chance you'll nail your set, and if it is even good if you hit it. So I fold here nearly every time and save my money.
Don't mind the flop bet, since you checked the turn understand what a bet that small normally means to a guy who can take the free card.
