Its a tough decision wether to call or fold. The way it played out it looks very much like he has the flush. The real comment I have to make is on your checkraise after the turn. He bet the minimum on the flop after you checked. Then once the flush draw hits, he leads out with 3$. I don't see much value in you check raising here with your set. If he has the flush hes not folding, and with his weak bet on the flop, hes probably doesnt have much of a hand if he doesnt have the flush.
So by check raising you arent getting called by too many hands that you're beating, and you won't be able to chase away any hands that have you beat. (except possibly j10, but thats a very remote holding i think). Plus, if you didnt check raise you wouldnt have nearly as tough a call on the river.
That being said, you're still getting huge odds on your money, about 4-1 and theres always the chance hes bluffing, or has something dumb like 2 pair, so I'd prolly call.
