More often than not I find myself just calling and not raising with very good but not absolute nut hands.
Here are some examples:

Here I "mixed up my play" by raising 74s in early position. When I hit my flush on the turn BB played aggressively. Turns out he only had the Ace of diamonds.

Flopped a set with 33. Turn was an Ace, and I was concerned about the reraise by BB...does he have 54? Turns out he only had 2 pairs.

Flopped a straight. I raised the flop, raised harder on the turn, but worried about the 2nd queen on the river so I just called the rather small bet. My opponent rivered a house on me. I don't think I would bet him off his 2 pairs anyways.
So, my question is, even though there are times when slowing down pays off (Hand 3), could I generally win more by playing more aggressively (e.g. on the 1st 2 hands)? Am I playing too scared?

First two hands are definitively played too weak.
Hand 1: If I call on the flop (I might push), I def am treating my flush as good on the turn. Pay off a higher flush if you have too with 100BB stacks, not doing so is too weak.
Hand 2: Raise more on the flop, don't worry about the wheel on the turn...there are many other holdings you could be up against. Besides, with a set you can improve. Gun it.
Hand 3: Again, I raise more on the flop. Turn is meh and river is horrible so slowing down is all well.
I think you should stop worrying about the hands that beat you, and instead start thinking of how many hands you beat.
And hide results in hand analysis posts.

i dont get it, you had like $1 or so left at the end of hand 1 when you called the river ... why not just shove the rest of it in there

Theres no need to steal with trash in $10 NL , you can just pick your spots and make money easily. Min raising loses you money as many will interpret this as you wanting to get paid on a big hand. Also you should always play with the maximum amount to maximise profit. Low sets are gold and many people will pay you off with top pair so just raise for value.

Thanks all for the replies. With all the advices in mind here is how I played some more recent sets:

A set of 3s. Scared to hell by the 5 on the river, but it was a happy ending after all.

A set of 4s helped me triple up.

Unfortunately my 5s got rivered and runner-runnered by 2 other people.
