Playing Hold em the other day and the following hand comes up
Board has
A,Q,9,6,2 of Spades
Player1 holds 5 Spades and a 7 diamonds
Player2 holds 6 of Clubs and 4 Hearts
So using the best five cards they both have an Ace high Flush but does player 1 win because he holds a spade higher then the 2 on the board (that player2 is using for his flush) ?? Or is it a split pot?

i think you mean player 1 wins.
player 1: AQ965 spade flush
player 2: AQ962 spade flush
